Inazuma Eleven Ares sarà ambientato in un mondo parallelo, che si svolgerà dopo gli eventi del primo gioco, e svilupperà la storia dalle prospettive di tre protagonisti: Ryouhei Haizaki, Asuto Inamori e Yuuma Nosaka.
La storia ruota intorno a un gruppo di ragazzi che vivono su un'isola che ama giocare a calcio. La loro squadra di calcio è improvvisamente abolita e l'unico modo per riconquistarla è vincere la Football Frontier. Protagonista Asuto Inamori e la compagnia lasciano l'isola per Tokyo per frequentare la Raimon Junior High School e sfidare la Football Frontier. Ma la loro prima partita è contro il numero uno di Seishou Gakuen.
